I have read from many threads that when you have possible nutrient burns on your plant you can flush them. I have heard of this method but don't know how to do it correctly, if anyone can help.

For every gallon of soil you have, pour 3 gallons of water through it.

I have been slightly battling gnats throughout my grow, not to much of a problem but they come through moisture. Will waterign them this much create any moisture problem at all.

Not if your pots and soil have sufficient drainage. As regards fungus gnats, the larvae would prefer damp soil as opposed to dry soil. There's stuff available for treating it. Hick or TGB told me the name but I can't remember. There's a few threads about it.
