Currently... If I am flowering, (which I am)... and my dark time is 6pm to 6am, (which it is)... and if I wanted to change my dark time to 9pm to 9am, (which I do)...Can I just extend the dark time an extra 3 hrs one morning ??
Or will the actual light and dark time differences stress her out ??

no stress atall... interrupting the dark cycle or light during, is the predominate stress that encourages hermies

Good rule of thumb when changing a light schedule. If in veg, use extended light to reach your new time schedule, when in flowering, use extended dark.
